usb flashing
I noticed the other day if I plug my cell phone into the usb port it flashes. The cell charges though. Now I realize that my phone is not one that I can connect for playing music via the usb cable, I use Bluetooth, but for the life of me I cannot remember it doing that in the past. I did rummage through the manual but couldn't find anything. Anyone have an idea of what is causing this?
What's flashing? A light on the USB cord, or the screen on your phone?

I can be wrong, but I believe it flashes when the stereo unit detects that the USB-connected device is not compatible with the stereo. However, it will still charge. The fact that you say your phone is not compatible with the USB input of the stereo backs up why it would flash.
I believe that it was either always flashing and you never noticed it before or maybe you were charging your phone via the cigarette lighter and not the actual USB port in the past (assuming you have a cigarette lighter charger with a USB port).

A friend of mine (who has the Nexus) has had a problem when it is plugged into his cigarette lighter where it does not keep it charged up when he used the phone for a GPS (and a long trip). His research stated that if using a phone as a GPS it is best to use a cord that is 'charge only'. I don't know if one of those cords would stop my flashing usb or not.

I tested my Nexus 5 out and my radio flashes the small USB in the top left and UNSUPPORTED if I push the USB button.
However, if you disable "media device" connection on your phone, it won't flash anymore:
Also, the USB port only charges at 500mAh. A proper charger with at least 1.0Ah is needed if you're using your phone for GPS
